I never thought I'd say this but...MASTERED!!!!!!!
I deleted my comment asking how to play all the 39 episodes due to some being ptional and I see a lot of people are having problems with the S-Rank cheevo so, here's some tips for that and others:

1) I followed the gamefaqs guide @DEATHDragon shared but also another one because sometimes, there's more than 1 way to get the Secret Factors (and actually, you don't need to get every single one in some chapters as long as your health is almost/fully at the max).
The hardest one by far, for me, was episode 35's because I just couldn't manage to get DIO to do THE WORLD and if he did, I was kinda late to make my THE WORLD with Star Platinum lol.
This requires a lot of practise and you should use softcore mode to practise until you get the hang of it.

2) HOW TO GET THE 39 MISSIONS TO APPEAR.
This really unmotivated me at first but the solution was quite simple, you just gotta play the previous mission before you are given the two choices and then do the one you had left.
For example, if you played episodes 22 and 24, in order to play 23, you just gotta play 22 again and then pick 23!

3) MINI GAMES:
Well, the one I found the most difficult was the goddamn laberynth because every stair looks almost identical.
However, I've realized that most of the times, you can spot the enemy at the bottom part at first.

4) ARROW REFLEXES
The baseball episode is the worst because it's totally random so, LOOK CLOSELY AND REACT QUICKLY.

Here I leave you with a tip I saw about the secret factor of The Lovers minigame:

Make big traps with HIEROPHANT GREEN'S TENTACLE from the beginning to the end of the level.

That helped me and I hope it helps the next ones to master this game👍
