What is the best order to play the stages in in order to do this? And will it work if you are using the black armor Zero? And do you need to also collect the item that gives you 2 extra lives upon continuing after getting Game Over?

Mais uma conquista bugada no jogo, comecei do comeoa ao fim 3 vezes, na primeira ganhei s outro trofeu e no repeti fase nenhuma, minha dica, Magma Dragoon, web spider, o pavo, Coruja, depois cogumelo, frost walrus, da agua, e o leao por ultimo, essa foi munha ordem

Recommended Route:

Dragoon
Peacock
Mushroom
Stingray
Owl
Beast
Walrus
Spider

The last sequence of four bosses can be in any order you want. Also, you can move Stingray to first if you want, but it make him a bit harder. If you have alot difficult to fight against Mushroom without his weakeness, then you can move Spider to first, but the fight against this boss will become tediously much slower.

Nota: hice primero al hongo porque necesitaba el doble salto para un corazón en el stage de dragon y no se si haya otro forma de conseguir ese corazón, porque con la ride armor que aparece más delante, que yo sepa, no se puede. Toma eso en cuenta y podrás armar tu propia ruta si la mía no te parece la mejor.

@GinEientei not, the double jump is not necessary to get Dragoon's HT. There is two ways to get that heart without double jump, the easier and the hardest. The easier way is just do a full dash jump to the left starting at the corner of the highest platform on the right. The harder way is try to do a wall dash jump from bellow of HT platform and try to reach the wall above, a move similar to Mega Man X1 Iceless Jump, but without the 7-pixel jump.

When it says "one single run" does that mean you can't save and reload when doing this achievement?

You cannot load a save in this one to get it. Also, don't worry if you die too much and get a continue screen, just select Continue and try again.
Here's some considerations to do this:

These are the useful technics:
- Kuuembu (double-jump/air slash)
Need this for the Extra upgrade in Snow Base 1, also will help you in getting S-Ranks in Cyber Stage 1 by destroying those annoying yellow spheres.
- Hienkyaku (air dash)
This one is useful for some Hearts, like the one in Volcano 2
- Ryuenjin (flaming sword)
This will let you get the Hearts in Snow Base 1 and Jungle 2.

Now, here's the path I chose:
- Marine Base (easy Heart in Base 1 and easy Sub-Tank in Base 2) You'll get Hienkyaku from Stingray.
- Volcano (zip through Stage 1, use the air dash to get the Heart in Stage 2) Use the Ride armor to get you a leg up with Dragoon. He'll give Zero Ryuenjin skill.
- Jungle (zip through Jungle 1, use the flaming sword towards the end of the Stage 2 for the Heart) You'll get Raijingeki.
- Bio Laboratory (you have a Heart to grab in the destructible scene after the stairs, wait for it to come down a little, then use the descending floor to get to it) Raijingeki will make the mini boss easier. Also Mushroom will be a joke to fight with Raijingeki and gives you Kuuembu.
- Cyber Stage (zip through Stage 1, trying to get three S-Ranks, Kuuembu will help a lot. You'll find a Heart and the second Sub-Tank). Peacock will give you Rakuhouha, which is not very useful.
- Military Train (very easy Heart, it will be waiting for you on top of one of the cars in Stage 2). Beast will give you Shippuga.

- Snow Base (On Base 1, go to the bottom to grab the Heart with the flaming sword, then get to the end of the sliding section where ice disappears. Before descending again on the second part of the sliding ice, jump the wall on the far right and use Kuuembu's double-jump to get the Extra upgrade. On Base 2, the W-Tank is inside one of those ice blocks on the beginning. use whatever you want to destroy the blocks carefully). Walrus will give you Hyouretsuzan, a down slashing sword attack.
- Air Base (the Heart here is very easy to get, you just need to rush to it before the spaceship above it destroys the platform it's sitting on). Owl with give you Tenkuuha, which blocks some attacks.

There you have it. You can mix the order as long as you keep the skills you need in mind for only one visit. Have fun!
