Stay crouched on the right platform and freeze the Rinkas when they come at you, once you break MB's glass, carefully jump and morph on the corner of her case. Fire 2 missiles and 1 super missile, morph to avoid her beam. Keep freezing the Rinkas.

Remember that you can sneak a few missiles in before blasting her with a super. That will speed up the battle a little.

The Rinkahs are honestly the hardest part - it's easiest to deal with them if you get into Mother Brain's room ASAP, rather than trying to pre-freeze them before entering.
Once inside, shoot upwards to deal with the upper-middle Rinkah (it'll never respawn), then you just need to angle your cannon directly up to freeze the top-right Rinkah, and diagonally down for the bottom-right Rinkah. While they're frozen, unload some missiles on the glass. When the Rinkahs defrost, stop immediately and re-freeze them before continuing missiles.
After the glass breaks, carefully jump and land right in front of MB's eye, and crouch. Angle your cannon to upper-right to freeze the top Rinkah, and directly right to freeze the right Rinkah. Angle to upper-left to hit MB's eye, morph ball when she retaliates (after 2 missiles + 1 super ideally), rinse repeat. Refreeze Rinkahs as needed. MB attacks very slowly, she is not a threat aside from retaliations.
If you're doing 100% and come here with 7 supers, MB should go down with the last Super (assuming you didn't super the glass). Knowing this timing can help you to charge shinespark for the escape sequence, if you want.

Correction: It's 7 supers if you fire 1 super per retaliation, rather than 2 missiles + 1 super per. Doing the latter will finish her faster.
