The way I grinded for this was to Goron roll out of Clock Town over some bushes and then to the Dodongos in the snowy area, kill them in 3 punches and grab their money, then roll back over some more bushes over to the thief bird Takkuri, which I kill with some fire arrows I got from the bushes on the way there. Deposit the 350ish Rupees in the bank and then restart. Each cycle took two minutes tops and doesn't require teleporting anywhere which has a long slow animation.

Ikana Canyon is imo the best method, but takes some setup. First, head to that cave at the top and make water flow again, like you would to get the Gibdo Mask. Second, go there at night with Chateau Romani, or just a full magic bar.
At night, Blue Bubbles show up all over the place, kill them with a Light Arrow and you always get 50 rupees. They also respawn just a few seconds later. You should max out at 500 rupees in 1-2 minutes, it's that fast.
The best spot for this is right by that cave's entrance, there are two of them on both sides. You have to go through the house to reach it faster, but if you got the river back earlier, the Gibdos won't be there to bother you.
There are arrow refills near the owl statue (and magic if you're not using Chateau Romani).

An alternative place to hunt them is just anywhere on the way to Ikana Canyon. Clock Town's eastern exit, or that area that leads to either the canyon or the graveyard, doesn't matter, you'll always find a bunch of them. I really think the simplest way to grind are the 4 gibdos at the hall of Ikana fortress. Just use a powder keg on the roof and use the light of your shield to instant kill them. It's 20 / 3x5 each. Just go out and repeat.

You cannot deposit beyond 5000 Rupees, but you can force your way through in a single deposit beyond 4999 Rupees.

- If you have the Beginner's (Child) Wallet, the maximum storage is 5098.
- If you have the Adult Wallet, the maximum storage is 5199.
- If you have the Giant Wallet, the maximum storage is 5499.

After you break the 5000-Rupee storage threshold and get the Piece of Heart, every subsequent threshold break will reward you with a 5-Rupee (bank interest).

Also, a method of farming while playing is that every moment where you will play the Song of Time, you can check your bags for Bombs and/or Arrows. For every 6 you have, you can kill a Big Dodongo and earn a purple Rupee (worth 50) in the fields at the north of Termina.
