There's a skulltula symbol next to the area name on the map when you've collected everything in that area.

BRO I MADE THIS WAY FING HARDER THAN IT NEEDED TO BE. I decided to bite the bullet THREE TIMES and follow a written guide to find them all but i ended up missing two. The problem is that the emulator crashes randomly and makes it so you loose the token if you didn't save. To make your life easier to find these, heres some tips:
-always save after entering a dungeon or getting a token (Duh)
-use a video walkthrough, not a written one
-like @Chawk said, you can look at the map and it will tell you if you got all the tokens for that area. I thought he meant only for the dungeons... But if you're outside of any dungeon, look at the map and you can see at the bottom where the name of the area. If the skulltula symbol is to the left, then you got them all. If you're in a dungeon, the symbol will be on the top.

I tried so much to do this without a guide, but one of these in particular involves a bit of moon logic and I'm pretty sure I would have never figured it out on my own. Also, not sure what Nintendo were thinking by giving you practically nothing for 100 gold skulltulas, how about a machine gun? Or a pogo stick?
