He spawns in a hidden dig grotto (there are also skullfish), Head north from Kakariko Village to the Bridge of Eldin and just before you reach the arch of the bridge, turn left, a little bit past the bricks on the ground is another patch of brown dirt where you can dig.
I trowed randomly the fishing rod and suddenly it bite, after trying for 10 minutes like the normal fishes, I hate the behavior of this fish omg.
DON'T try to catch it in the Lakebed temple, I tried a lot and it never bite

Thanks Hunxy. I also shot arrows at the skullfish to make it despawn for a little bit so i'd stop catching it everytime instead of the bombfish

I had trouble catching this one. It only ever nibbles the bait, so you have to preemptively time it. Caught one in the cave Hunxy mentioned. I killed the skullfish with the hookshot and sword, but kept catching skullfish anyway, so I don't know if killing them matters. I was using the coral earring and bee larvae, and I was fishing from the beehive side of the cave.

If you're having trouble, try using the bee larve-- I got one immediately after using it
I dunno if having the coral earring mattered though.
