For hunting I used 3 Pokemon, Scyther Lvl 39 with False Swipe, Jumpluff Lvl 39 with Quick Claw and Sleep Powder (his speed is actually enough for Raikou) and a Pokemon with flying.
I kept flying to Cherrygrove City to find Entei and Raikou.
If either of them was on Route 29 or Route 31, I went to Route 30. If one of them was on Route 30 or Route 46, I went to Route 29.
If one of them was there, I saved the game and then used Repel. When Entei or Raikou escaped, I soft reset the game and flew back to Cherrygrove City and repeated the process.
I used 4 repels and about 12 pokeballs. Ultraball and Fastball have a 1% better chance, so in my opinion it's not worth wasting money on.
Personally, my methods were just Flying to Violet City, entering and exiting the Poke Centre and seeing where the dogs are. If they are on routes close to 31, 36, or 32 then I would head to one of those routes and check. The link above has more details on this, most of which I ignored and only really focused on using the Violet City method. I tried alternating between Violet City and Mahagony Town like the link suggests, however that did not work well for me and I found my own method preferable for me.
As for the battle itself, I had Level 40 Jynx with Lovely Kiss and Mean Look. Catch one in Ice Path as that is the only way to get Lovely Kiss. 10% chance on BF3 with the Rock Smash Rock. Mean Look is obtained at level 35. I finished the game before attempting this so I had the Leftovers from Snorlax which came in handy since Entei has Fire Spin. Jynx was head of my party so I could use Max Repels to find Entei.
In the back, I had a level 90 Parasect with Spore and a Level 89 Umbreon with Mean Look and Baton Pass. I went through about 40 Ultra Balls before I finally caught Entei so Jynx's Lovely Kiss PP gets low. I opted to switch right after putting Entei to sleep eventually to Umbreon. I used Mean Look and then Baton Passed into Parasect. Spore is 100% hit and Baton Pass passes Mean Look onto Parasect to keep Entei trapped. From there it was just tossing Ultra Balls and using Spore when Entei woke up.
Hope this helps someone else who is struggling. I sure did and wished I did this a lot earlier then what it was I did instead which did not work and wasted a lot of house for me.
The most important things are speed and sleep. Mean Look is nice, but roamers can use Roar to end the battle even after you've “trapped” them, so it doesn't make much difference. A wild LV40 Raikou (the fastest of the trio) can have a max speed stat of 109. However, this does NOT mean your pokemon needs a speed stat of 110. Due to gen 2's badge boost mechanic, any player with Whitney's badge will have their pokemon's speed boosted by 12.5%. This means a speed stat of 98 will effectively be treated as 110, so that's actually the lowest you need.
If you get a pokemon with a base speed of 95 (like Jynx or Haunter), then give it 10 Carbos before level training, it will have a bare minimum speed stat of 97 by LV40, even with 0 IVs and no more EVs. In practice, it will likely reach 98 through either IVs or getting more EVs while level grinding. In other words, a LV40 Jynx or Haunter with 10 Carbos is practically guaranteed to outspeed Raikou.
The other option, Jumpluff, has a base speed of 110. A LV40 Jumpluff given just a single Carbos will always have a minimum speed stat of 98. Its only downside is a lack of Mean Look, but this doesn't matter much in practice, since all the roamers have Roar. I ended up going with Jumpluff, because it has the highest speed, and its sleep move has the highest accuracy.
Note that Raikou in particular will still sometimes randomly “outspeed” you and flee, even when you're faster. Supposedly the reason for this is that it still “chooses” an attack even on the turns it tries to flee, with one of its moves being Quick Attack. This lets it get priority from Quick Attack, with the move itself then being overwritten by the fleeing, letting it effectively flee with priority.
